Details:
When closing the portals for the quest "Gateway Termination", when you mouse-over the portal your cusor should change to a ! and doesn't, the portal is click able but... there is no way to know unless you know the game.

Just tested it. The ! and sparklies are there. I think this is the related to the issue of them not showing up sometimes.
